As described in the manual:
Sometimes other empires will seek (or demand) your assistance in some matter, such as a request for resources or attacking an enemy. When a mission comes in, you can choose to complete it or ignore it within the time limit shown. Failing to complete a mission will hurt your standing with the empire who submitted it, while accomplishing it will raise your standing with them and possibly provide some other reward.
Missions are the only method of increasing you relationship rating with AI players, which is necessary for any treaty.. As of version 1.02 there is no method for you to give a mission to other players.
Completing Missions

The mission text is very specific about both the task to perform, and the time you have to complete the task.
It may well be that the mission requirement is unreasonable, or would devastate your diplomatic relationship with a third society. In those situations you will probably not complete the mission.
Avoiding Missions

If you get frustrated with missions, play games with locked teams. Although you will never be able to truly dominate the galaxy, there won't be any more missions.
If you dislike the default mission frequency you can change it via a Simple Diplomacy Modification
Known Mission Types

Demanding Gifts

The AI demands you give them a certain amount of Credits, Metal, or Crystal. To complete the mission successfully, send them the required resources as a gift before the time limit expires.
Destroy Ships

The AI demands that you kill some number of ships of a particular opponent in the allotted time.
Tips: If you don't have the firepower to dominate the target AI in all out war, find a smaller fleet to fight on the edge of a gravity well. As soon as the requisite number of ships have been destroyed, jump out of the system and back to the relative safety of a friendly world.
Destroy Structures

The AI demands that you destroy some number of structures (either Logistical or Tactical) of a particular opponent in the allotted time.
Tips: If you don't have the fleets to take over planets, try hit and run tactics. Pick an enemy world and destroy a single structure. Before the AI's defensive fleet arrives, move on to another world. This tactic will allow you to complete the mission with minimum confrontation.
