The stop button can be very useful if you begin to regret your orders and you don't have any new ones to cancel them out. Does exactly what you would expect, stops everything, Moving, nonpassive Abilities, and Attacking. If your ships are on auto-attack and Autocast ability you might want to turn that off as a further precaution too, even if temporarily.
